The same question arises for the whereabouts of Flight 77 passengers. In 77´s case the public evidence now is many times more persuasive, than "substituted planes" in the tower hits, that it didn´t cause the hole in the pentagon walls. As is becoming usual, the video recordings from cameras monitoring the scene of impact, which might put the matter to rest, have been withheld from the public.
