Let me help you understand this one simply, they were not working as our intelligence agency. The ones doing it was working for some other group. This does not mean all of them, just a group of them. There has been a small number in the agencies for years and I do mean years.

Do not mix the good with the bad, not everyone is bad. Some have no idea if someone is giving them illegal orders. The ones who do find this out, stop doing it, some have become whistleblowers and that causes them a lot of grief over the years.

Even if you've been here the entire time this is still so hard to fathom. It wasn't just the intelligence agencies, it was the doj and dos and probably how many other parts of government that we don't even realize yet.
