I do agree however, that we are not made Christians by the Church, but by faith in Christ alone, believing in your heart that He died and rose again, shedding His blood as a Sacrifice for your sins.

Why did Jesus warn about submitting to hypocrites?

Paul explains exactly why in 1 Tim. 4:1-2

1 But the Spirit explicitly says that in later times some will fall away from the faith, paying attention to deceitful spirits and doctrines of demons,
2 by means of the hypocrisy of liars seared in their own conscience as with a branding iron,

Hypocritical ministries will have seducing spirits at work. The first thing those seducing spirits are going to do is strike you with spiritual blindness.
