There's no reason a reality simulation couldn't or wouldn't operate according to the laws or physics and biology and still be a simulation.

It would be object-oriented or some architectural concept beyond object-orientation. There are discrete objects, methods and/or functions, data libraries, classes.

As a programmer, the only things that nags at me about the simulation argument is the human tendency toward anthropomorphism. I feel like Bostrom should have weighed that heavier, his own tendency included.

It's like the Law of Attraction. God, the universe, whatever you call it, tries to help us as humans to enjoy a smooth life. But the "hack" is this: to convince people they are trapped in a prison,.. if you think this the prison will be establish for you by what really is a very benign helpful system.

How is the "law of attraction" anywhere near as realistic as the probability we are living in a simulation? It's just not. It's even more fanciful than the cosmologies of mainstream religion. (UNLESS this is a simulation ... )
